I've got the same problem...

I found a small pin hole in the silicone that is directly under were the jack is kept. I had to remove the carpet and do quite a bit of searching to find it. The problem I have is when its been raining the water comes up from under the wheel well, and finds it way into were the spare tire is kept. I've just cleaned it up and added some silicone back to it for now, until winter is over and I can properly repair it.

If that's not your problem, maybe the weather stripping has come loose somewhere around the trunk.
well the thing is that i have not drove the car in the rain, its just sitting on my driveway. over the past 2 days i let the car sit outside through a snow and ice storm and found about 1/4 an inch of water in the well. Do you think its still possible for the water to get in the well through the rubber plug in the bottom of the well?
wow, so there's pretty much a hole in the trunk?

If it was parked on its roof.

Maybe the water didn't just get in there but accumulated over time. Like skaterman said, check the trunk seal and the plugs underneath the spare. If you have to, put someone in the trunk and use the garden hose.

I found that there is an opening between the wheel well and the trunk. Water drains to the low point, the spare tire well. It's a manufacturing defect.

I purchased some roof flashing, aluminum that is very flexible. I glued it down with a leatex glue, and glued a second layer down with a second layer of aluminum. I had to do this twice, once on the left and once on the right side. I'm hoping it holds, would have been so mch better if nissan had not left a hole inthe foloor.
???

There is NO CAR that the wheel well opening is not open to the trrunk, not one. The same space. You may think trunk is divided but it is NOT waterpoof. The wheel well also has plugs commonly in it and sealer applied to the weld seams and faulty such can leak water in.

I for one use roofing cement (tar) like Home Depot sells, Never a leak after using it.
