2004 350z has been sitting for a while, (6 month deploy)now while trying to connect the battery of course the alarm goes off, problem is key fob had died also and got new battery so I have to try to reprogram the fob while the alarm is going off. Please help

The alarm is probably going off because you manually unlocked the car (because the battery died)...but before the battery died the security system was still active. To fix this, relock the car (all doors and close the hood). Your key fob and fresh battery should now work normally...as it doesn't lose it's programming when the battery goes flat...at either end.
